where do you set your intonation at on the 12th the first dot or the second??

I have several pics but that won't help,,,,,,,, on the 12th fret, or where one would be on a fretted bass, there is two dots instead of one I have always wondered where the intonation should be on the first or the second dot....perplexes me....R.
